Colony 9

Thalassophobia.

One of the sidequests involves the mysterious light in the waters of Colony 9. This ghostly shape vanishes as soon as you get close, and even if you could get near, it'd be hard to see because of the water surface. By using Dolphin's free camera to take a look underwater, its appearance becomes clear: it's actually a fish-like light.

The internal map listing would indicate you were intended to visit Bionis' Left Shoulder between Frontier Village and Eryth Sea. Surprisingly, there's still a trace of this plan in Makna Forest's background geometry! The Great Makna Falls stretch far beyond where they need to, leaving a large chunk of the falls unviewable from any point accessible in normal gameplay; beyond them is the left shoulder of the Bionis. The left shoulder is untextured, but the geometry is present. Were a path to extend further beyond Great Makna Falls, it'd allow you to view the left shoulder and the far falls normally.

Sword Valley

Behind the Supply Convoy in Sword Valley is a gate that is always locked, however if one were to moonjump on the top of the gate they would see a large empty field that leads up to another gate, which leads to another large empty field... which ends with a wall. Oddly enough, the ground in these two areas has no collision, but the platforms and gates do.

A similar but boring area can be found behind the gate which the Mischievous Naberius spawns in front of. It's just a square shaped field, this time though the ground does have collision and can be stood on normally.

Epilogue Colony 9

The version of Colony 9 seen in the epilogue has a dock in place of the Military District, which cannot be seen as the camera starts off just outside the Commercial District. (A video of this colony can be seen right here) This dock is visible in the title screen unlocked after completing the main story of Xenoblade Chronicles Definitive Edition.

Additionally, one of the katana racks in Dunban's room is removed in the epilogue Colony 9. However, this detail goes unseen during normal gameplay as the camera never goes inside Dunban's house during any point of the epilogue cutscene.
